- Fly SEAir from Manila to El Nido via Busuanga (3 times weekly) - 10am departure means staying a night in Manila
- Fly SEAir from Puerto to El Nido (3 times weekly)
- Take a Jeepney from Puerto to Sabang (3 hours) then a boat to El Nido (3 times weekly in good weather - 6-8 hours)
- Take a Jeepney from Puerto to El Nido (12+ hours)
- Stay in an expensive El Nido resort and let them arrange the air transport from Manila.
The transport options in Palawan are a well kept secret and much of the information I gleaned from the Lonely Planet thorn tree forums was either out-of-date or plain wrong. Later I found a travel agent embedded in the Arts Cafe in El Nido who has all the Palawan flight and boat travel schedules. So for trip planning/booking, try calling the arts cafe in El Nido. Floral Travel in Puerto can also advise on flight schedules and make bookings.
I stayed in Puerto one night and caught a flight to El Nido the next day. However it's much cheaper to take the boat from Sabang if you have plenty of time.
